Foam and Carbon: Should they be submerged or trickle-through?

I'm designing the filtration system for a 265+ gallon recirculating system and wondering if there are any filtration advantages for either having the foam and carbon part of th filter completely submerged with water passing through it, or with water trickling down through the media.
My first though is that Nitrifying bacteria will have more O2 in the latter, but not sure if I sacrifice anything not having all of that material submerged in water.
Any thoughts?
